Can you tell me what hosting provider are you currently use? Then i think i can figure out how to configure the server for you. Apache is using htaccess, but for nginx and IIS they are using other configure file. I think i can help you to solve your issue. Thank you.

KellyGirl - I can redirect these folders back to index page and permanently notify search engines that they have moved. I would need temporary access to site to check for 404 pages in theme and temporary access to the files which needed changing.
