[login to view URL] Popup page management

Hello, I have an application on [login to view URL] with about 1000 different pop up pages. I'm trying to set up a automatic workflow that when my user idles. my "home popup" is displayed. However when I do this and try navigating to other pages, my entire flow of popups are affected. I have determined that once my workflow shows "home popup" , I have a popup underneath that home page and then when I try to navigate to another page, it shows the popup below "home popup" instead. So I'm looking for a EASY fix to manage my popups without individually hiding all 1000 popups in 1 workflow with my automated workflow.
I do not know if this is possible but if a easy solution is found I am willing to pay for that information and for you to teach me how to implement it into my application.
